The following topics will be discussed in this course:

Sequence

  • Introduction to Next-Generation sequencing (NGS) technologies and overview of applications.
  • Analysis of NGS data
   - Data formats
   - Quality control
   - Sequence read alignment
   - Visualisation
   - Identification of variation from NGS data (single nucleotide variation and indels)
   - Assessment of the consequence of genomic variation for molecular functions or biological processes

Structure

- Protein structure information (diffraction, NMR, 3D-EM, tomography), databases, visualisation - Secondary structure prediction of soluble and membrane proteins - Tertiary structure prediction (homology modelling, threading, ab initio modelling, energy models, docking) - Case study: prediction of the impact of genomic variation (identified by next-generation sequencing) on protein structure (e.g., SNPEffect, Hope)

Evolution

  • Multiple sequence alignment
  • Phylogeny
-Fundamentals of molecular evolution
-Construction and interpretation of phylogenetic trees using different methods
-Statistics in phylogenetics and population genetics
-Testing evolutionary hypotheses
-Investigating natural selection and adaptation
-Inferring population history from DNA data
-Markov models in molecular phylogeny
